For those that have spent time in Tokyo before, we have read guidebooks etc, but we only have 2 full days (and a half day or two) - what sights must we see? where must we shop and eat?

we are staying very close to tokyo station.

I would buy a daily rail pass (1600 yen if I remember right) as this is the easiest way to get around Tokyo.
I would definately check out Electric City, Shibuya and for the shopping Shinjinku.
If you are there on a Sunday, go to Harajuka (I think thats they way its spelt) to see the young kids dressed up in the weird & wonderful.
Also near there is the Menji shrine.
I didn't get much time to see too much else of the place.. Hopefully, I will be able to see other places this year, like Ginza.

I want to have a look at the Imperial Palace, the Government building observation deck(it's free unlike Tokyo tower), Electric town, Kanda and Shinjinku. I have 1.5 days to do it in

Tokyo Tower was cool but yes it cost money and I got annoyed with it when camera battery went flat while doing some night shots. Definitely a night visit though, and the French waffles are very good down at the bottom near the entrance.

Here is a pic before the @*&%$ camera died.

not correct bear, they are just not open to the public over their busiest period over christmas and into January. Some time in late Jan, early Feb they reopen to the public - read that in an article.....

and it was ONLY the tuna auctions that were closed to the public

nah, I think someone posted they were closed, but the article they linked to said only the tuna markets. if you didn't read the whole article though you wouldn't have known ;)
